Seoul Gom Tang definitely has one of the best naeng myun in the bay area. There’s the Santa Clara location and also a location in Oakland on Telegraph.
If you’re down Santa Clara already, there’s also Sui Tofu near by which has several special noodles using different types of buckwheat.
Around the same neighborhoold also on El Camino, there’s also a Chosun Myun Oak (noodle house) which claims to have Pyong Yang style naeng myon, but I haven’t had a chance to try it.
